Effective Megapixels are what you will actually see in an image that you take. Think of it as losing a little around the edges that may be able to be counted by the marketers who always want to make their product look a little better, even if the pictures don't effectively measure up to those claims.
Same holds true with hard drive capacities. Mathametically one figure may be just a tad different from the "effective," and more honest measurement, even if both are accurate. The effective megapixels are what are seen and as such, practical.
